Summary
So turns out I ordered encoders with a longer D-shaft.
I used Fusion 360 to make this enclosure 6mm longer.
Modified the mounting hole in Fusion to be 10.6mm wide due to printing inaccuracy (saves me drilling out the hole).
Made new holes to mount to the encoder base plate. These holes are 2mm to allow an M2 bolt to pass straight through (or near enough) for a clamp fit to the base plate rather than binding to both sections.
